It isn't a huge difference. The only thing is if you breed the "normal way" then You can only breed to a stallion that has been trained to 22 (or 24 with bonuses). If you use frozen, you can take it from a stallion who has been trained to age 33. That difference of 11 years will make slightly better foals.
If I am breeding to add money in bloodlines then I breed to a stallion who is just finishing up his eventing career, therefore he would be around 18- 20 and I would breed the normal way.
If I am breeding to improve stats then I always use frozen and breed to one that is rolled to 33.
If I have the option of normal breeding and frozen breeding on the SAME stallion, then it really doesn't matter. There is no magical bonuses for breeding using frozen or vice versa.
