Will your skills effect the advantage of your bonuses? For example, if you chose not to raise breeding skill to 100, but had Better Breeder as a bonus, would you have less chance to breed a higher statted foal if you were to have breeding skill at 100?

Bonuses are bonuses, additions to skills you already have. If you don't have your breeding skill at 100, even with bonuses, your foals won't be as good as if you did have breeding skill.
